When you say the barrel looks splotchy are you talking about the outside or the bore? Either one shouldn't be much of a cause for concern as it sounds like it's just the finish but again pictures would probably help.
I've got several rifles I've shot where the barrel was heated up significantly to the point where there are several "splotches" on them where the finish is discolored and the oil that was on the barrel burned off. Other than potential loss in mechanical accuracy I have not noticed anything to be concerned about with them.
Also keep in mind I'm not a gunsmith so don't rely on my word that it's safe.
